The fees to charge for more than one child must be setup correctly. To do this, navigate to setup->registration->fee structure, then under the registration tab you will see a list of divisions that you have created. You must go into each division and edit the fee code for the amount that you would like to charge for the quantity of children registering, as per the image below:
